Fix guide

Shopify-QuickBooks integration not working

Whichever integration you use to connect Shopify to QuickBooks Online, it's currently not doing its one job - and every day it's down, your books drift further from reality.

Two separate problems hide in that sentence: the pipe is broken, and your books now have holes of unknown size. Fixing the pipe doesn't fix the books. Measure the damage first - read-only, before you change anything - so you know what needs recording no matter what you decide about the tool.

The symptoms

  • Transactions stopped posting to QBO, entirely or intermittently
  • The integration errors on specific orders (multi-currency, gift cards, certain gateways)
  • Repeated disconnects requiring reauthorization every few weeks
  • Duplicates appearing after retries or re-syncs

Why it happens

The pipe itself

Auth expiry, API version changes, migration bugs, edge-case order shapes. Merchants across 2026 reported recurring breakage on migrated connectors - including monthly-frequency failures requiring manual intervention.

The books, as a consequence

Every outage window leaves missing orders; every retry risks duplicates; every mis-mapped setting mis-states amounts or tax. This damage persists after the pipe is repaired and is the part that actually costs money at tax time.

How to check and fix it by hand

  1. 01

    Snapshot the damage read-only

Before touching settings, diff Shopify against QBO for the last 90 days: missing orders, duplicates, amount and tax mismatches, unrecorded refunds. This is your baseline - and your evidence, whether you repair or switch tools.

  2. 02

    Repair or replace the pipe

Reauthorize, fix mappings, or evaluate an alternative sync. This is a judgment call about tooling - our scan report doubles as the damage report to migrate with, if that's your decision.

  3. 03

    Correct the books deliberately

Record what's missing, reverse what's duplicated, fix what's mis-stated - as individual reviewable entries, never a bulk plug. Filed tax periods go to your bookkeeper.

  4. 04

    Keep an independent check running

The failure you just lived through was silent. An independent nightly diff - separate from whichever pipe you choose - is how you find the next gap in days instead of at tax time.

Common questions

Should I switch integrations or wait for a fix?
That depends on your tolerance for repeat failures - but it's the second question. First, measure what your books are already missing so the gap doesn't harden into your tax filings. The damage report is also exactly what you'd want in hand to migrate.
How do I know what the broken integration failed to post?
A line-by-line comparison of Shopify orders/refunds against QBO transactions for the affected window. LedgerClear's free scan runs that diff read-only and tiers each finding by confidence, so timing artifacts don't get counted as damage.
Does LedgerClear replace my integration?
No - deliberately. LedgerClear syncs nothing. It audits per-order syncs today - the official connector and Synder; summary-posting tools like A2X and Link My Books get auditing support later, and LedgerClear runs alongside them without touching their entries. Auditor and pipe being separate is the point.

If the right answer for you is switching tools, the scan report is the damage report to migrate with.
