How to reconcile Shopify payouts in QuickBooks Online

The bank deposit from Shopify never matches any single day's sales - it's multiple days of orders, minus processing fees, minus refunds, shifted by the settlement delay. Matching deposits directly against sales is unwinnable by design.

The standard fix is a clearing account: sales post into it at gross, and each payout clears out of it as gross minus fees minus refunds. When the clearing account trends to zero, your books reconcile; when a balance accumulates, something specific is missing - and it's findable.

The symptoms

  • Deposits near month-end land in the wrong month's books
  • Fees lumped into revenue, or invisible entirely

Why it happens

Gross vs. net by design

Orders are gross; payouts are net of processing fees and refunds, batched across days. Without a clearing account and fee lines, the difference has nowhere honest to live in your books.

Settlement timing

Payouts settle days after orders (typically within about a week, varying by region and payment method). Orders near a period boundary legitimately settle into the next period - a grace window, not an error.

A leaking pipe upstream

If your sync missed orders or duplicated them, the clearing account can't zero out no matter how carefully you reconcile payouts. A persistent residual balance is often the first visible symptom of missing or duplicated transactions.

How to check and fix it by hand

  1. 01

    Set up the clearing account

    A bank-type account in QBO (commonly 'Shopify Clearing'). Sales receipts post here at gross, not to your bank account.

  2. 02

    Record each payout as a transfer with fee lines

    For each Shopify payout: debit bank for the net deposit, debit a fee expense account for processing fees, and credit clearing for the gross. Refunds in the payout reduce the clearing side.

    Match deposits in the bank feed

    Bank-feed deposits from Shopify match the payout entries you just created - never directly against individual sales.

    Investigate any residual balance
